Quartz helps with that by making search, backlinks, popovers, tags, and graph view easy to surface. The content model helps by making notes link out early instead of waiting for perfect structure.

This is why the garden should stay lighter than a strict taxonomy. A folder tree can help, but only if it remains subordinate to living connections between notes.
